Ah righto. I am looking mainly at 2D windows. In the end, I decided that for the time being, on a Mac we would use a 3 button mouse, or use a magic mouse, with MagicPrefs to give us the middle button. Also, when comparing Linux with Mac, if in the interactor pattern a control key is specified, for example control+left mouse down, then on Linux, it's correct, but on Mac, i had to use the cmd key. So, I changed my interactor patterns to rely on the shift key, as that was consistent on all platforms. So, is this effect (control key mapped to cmd key) intentional?
