You are right the axes should not be changed during the conversion. Have you 
modified the extract slice filter (since the one you are using is named 
ExtractSliceFilter2)?
We will try to have a look at this issue next Wednesday (on this day we all 
take care of MITK bugs). Currently we are all busy with the ITK 4 migration so 
I am not sure whether I we will find the time next week. But if I got it right 
you currently have a workaround for this problem?

Hello,
I am a new user of mitk, and I am facing some issues while using the 
VtkImageReslice for executing ExtractSliceFilter. And I hope that someone could 
bring me some clues about how to solve it. I want to reslice a 3D MRI Image 
with an origin and an orientation that I can choose. But my DICOM image appears 
to be not so perfect for the ExtractSliceFilter. I noticed that the plane used 
to define the WorldGeometry of the extracted slice is rotated after the 
conversion to vtkImageData for the vtkImageReslice. So I define a vtkmatrix 4x4 
with the transformation and I apply the reverse transformation to the plane, in 
order that the plane can be in the right orientation after the mitk->vtk 
conversion. But finally I can get a slice, but not at the position I want, and 
the bounds are false, while they are defined with the bounds of the desired 
slice.
Is there another way to solve this change of axes during the conversion?
