Hi Urban, I think we might not have a totally unbiased view concerning the advantages of MITK over Slicer (or vice versa). It might depend on your use case. We have some features Slicer does not have (and they have some we do not have yet). As I have not used Slicer for development and used the application only a couple of times I feel not qualified to give a full overview of the differences between the two tools.
You might take a look at the two ohloh pages and get a rough overview (at the time of writing we seem to be bigger, have more source comments and seem to be more active - yay) [1,2]. I know we are constantly trying to improve our documentation (see for yourself at [3]) and have a larger focus on doxygen and slightly less on a wiki compared to slicer. Slicer and MITK both use the Superbuild process provided by CTK. MITK tries to be very modular and be easy to set up as an external toolkit for you to base your own application/project on [4]. I believe this is more of a focus for us than for Slicer. To sum it up, while MITK is of course better, depending on your use case Slicer might be a viable choice as well.
