yes, it is the same patch.exe. As the downlaod works for me and many others, I 
guess that either the server was down when you tried or that downloads of .exe 
files are blocked by your firewall. Patch.exe is the equivalent to the Linux 
patch command. By providing this alternative for Windows, we are able to use 
standard diff files to apply our patches to third party dependencies on every 
supported plattform. In the past, we patched with ugly CMake scripts as 
workaround (in fact, I guess there a still a few of these old patches floating 
around).

So, i believe the Qt problem is solved, but now cmake tries to
download a patch.exe file and I get this message:

error: Failed to download http://mitk.org/download/thirdparty/patch.exe -
"Failure when receiving data from the peer"

what is this patch.exe program for? There is one in my MITK-superbuild
directory, is it the same?
