Be careful here - Some of the settings are being saved, some are not. In particular, in the two cases you pointed out: 1) The latency slider - This is hooked up to a ControlObject, so I suspect the CO value is being set, then being clobbered by another set. Is it possible that the scripting stuff is hammering that ControlObject for some reason? 2) The MIDI transmit/receive thing. This is not a great example because that dialog is still under development, and I think we broke this option sometime in the last month.
If you try some of the UI prefs in the "Interface" tab, they work fine. (Eg. Pitch slider range, position display) So with these three points in mind, I don't think there's any catastrophic prefs dialog problem, just the scripting code doing something weird (or some other piece of code messing with ControlObjects behaving badly) and the MIDI device dialog is broken.
