Are you saying that when you enable Auto DJ having previously been DJing manually, it kills the currently playing track and starts straight away on the auto list? Could it maybe just load the first track into the non-playing player and wait until the current track is within 5% of end? Does it make sense for it to be a percentage of the length? Automatic crossfades need to be fairly quick otherwise you could be having a hideous soundclash for a long time just because the track is long. Fixed fade time makes more sense to me. Is there any mileage in the idea of being able to set a cue-out point for each track in advance, where the AutoDJ will start the crossfade? Or start and end points?
