This has been broken for ages - a year or more IIRC. The finger was pointed at avifile and nothing more has happened. The standard solution (for me and others) is to use mplayer's mencoder utility, which works correctly. Several months ago Bryan J. Opfer posted links to his Perl scripts which do the mencoder stuff (at least in so far as he wanted it done). I copied and hacked his scripts to do what I wanted. I suggest you do the same.
