This beats the hell out of me.   I can't for the life figure out how this 
would happen.  I suspect the 'horribly wrong' theory... ;-)

However, can you double-check the results.  I've tried your command line on 
several of my favourite test sequences and always get the expected results.
-b 5000 is somewhat and sometimes a lot smaller than -b 8000.
