Not really. One programm that might help is yuvkineco it reverts the 2-3
pulldown. I'm not soure you have a 3:2 pulldown. You would have to use
yuvkineco before denoising. 

Maybe you can use the mplayer -fps option to generate a stream that has
a constant framerate. 

Currently the mjpegtools cannot handle one stream with different
framerates.
