Casey,
   Could be a bunch of things.  This happened to me
once and it was a corroded connection at the coil (one
of the power wires, not the hi tension lead).  I does
sound like some kind of an intermittent electrical
connection.  Check, clean and waterproof all of the
ground connections including the battery, check for
corrosion internally at the post.
