Thanks, it did the trick. I compiled just the tile, once without the 
patch and once with it:

java -Dlog.config=logging.properties -jar mkgmap.jar 63240003.osm.gz 

Then I removed the timestamps and compared the mkgmap.log.[01] files.  
Only the bogus messages that I complained about were gone, and some 
generated polygon IDs had changed.

Hmm, I guess I should have tried with some buggy input, to ensure that 
the warning is still issued when needed. Maybe aighes could test the 
patch with his tiles cutting through the Lake Päijänne 
monster-multipolygon, and see if any warnings remain. I guess some 
could, because it is such a huge area. If needed, I can fetch my old 
areas.list from my private svn repository.
