The only way to make those lines invisible on certain polygons is to give them exactly the same colour in the typ file. This method I use for pedestrian streets on top of pedestrian areas. Or lines with rivers and canals drawn on areas with natural=water or river(bank)s. The lines are still there so the routing will not break.
