Well,

I use window maker, which doesn't have a taskbar !

Anyway, i think you refer to a trayicon... But, i have something to display
trayicon, and i cannot see mldonkey in the trayicon area.

I think closing the application using the standard "X" at the top of the
window is useful (people could not have taskbar/trayicon area and want to
leave by this way).

If you need further information, send me your question/scenario to test
whatever you want.
