Yes, there are some problematic formats such as VBR MP3 and MPEG-2 with B-frames in Transport Stream, but I do not generally say that you must first transcode sources to some non-temporally compressed material. In fact, I rarely do so and prefer that not to have to do that. Other, more flexible intermediate formats to consider are in presets/consumer/avformat/lossless.
