I am certain that there is only one installation per system and none on the usb key. The usb key only contains the .mnemosyne directory (where the default.mem, images, latex, and the other data stuff is in). I am not 'running' mnemosyne from the usb key, but only storing the mnemosyne database on it via a symlink at ~/.mnemosyne, so I can easily carry it along with me between different computers.
