Try using the font Bitstream Cyberbit:
http://www.wazu.jp/gallery/views/View_BitstreamCyberbit.html I use it to
study Heisig's kanji list, and have not seen a broken kanji yet.

Qt  3, which the current stable version of Mnemosyne is based on, does not
fall back to a font that supports a given character as well as Qt 4 or GTK.
Thus, you have to explicitly use a font designed to support these
characters.
