The automatic upgrade picks up the 1.x cards which are in your default
location, typically C:\users\christoph\.mnemosyne\default.mem
It must be that that file is not the one you used most recently.
Perhaps you have it stored on an USB key, or on a different location?
Locate your most recent 1.x database, create a new 2.0 database (e.g.
overwriting your default.db), and then import the 1.x database through
file - import.
