Hi Jonesy!
I got the same problem. I first installed mnemosyne using the Ubuntu Software 
Center (Ubuntu 12.04) and noticed that it's still the old version. Then I 
downloaded version 2.1 from the website and installed it and uninstalled the 
old version. First time execution went fine, but the second time it showed up 
this error. I found out that version 1.x stores its data in the directory 
~/.mnemosyne and version 2.x in the directory ~/.local/share/mnemosyne . I just 
deleted the directory ~/.mnemosyne manually and since then the application 
starts just fine. I hope it works for you too.
