The format did change in 1.1 but not since, so master should be the same as 1.1.
The new 1.1 format has a directory named after the database, with a db.sqlite file inside. The old 1.0.x format had all the db files in the same directory. All databases should be upgraded to the new format the first time 1.1 runs. I don't have any good theory about why that's not what you're seeing.
