I was having troubles like the above poster ("Please set org-directory…" error) 
that appeared to be solved by--as crazy as this sounds--writing out the full 
pathname instead of using the tilde abbreviation. i.e. /Users/my-name/org as 
opposed to ~/org

Maybe just something weird on my end but…FWIW

Anyway, very glad to see one user's questions being addressed so thoroughly 
here; only makes the community stronger. Thanks Matthew!
