I think I've sorted it, the problem seems to have been as follows. I needed the latest Service Pack for Visual Studio 6.
and The compiler doesn't seem to like having include directories on a different partition, it was using a relative path to try and find perl56.lib but it was on a different partition so no amount of ../ was going to find it.
