My advice, is to firstly backup the existing Web Mail files (ASPRoot
directory). Make all the modifications you want and then backup again.
It would be wise to keep both backups handy so that you have an original
version and one with all your changes.

When you do apply a Vircom upgrade it will overwrite files as needed and
you will then need to merge your changes back in. This can be done quite
easily, and one off the best tools for doing this is WinMerge
(http://winmerge.sourceforge.net/). This tool is freeware and allows you
to compare directories and files for differences and to step through the
differences.

The only warning is that you MUST backup your changes before you apply
any 
upgrades to ModusMail. The webmail installer does not carry your changes

across upgrades, and Vircom occasionally makes changes that will require
an 
upgrade. After the upgrade you will have to re-apply all of your
changes. 
It's probably a good idea for you to keep a set of diffs around just in
case.
