WSGIScriptAlias and AddHandler are two different ways of configuring WSGI scripts, there should not be a need to use both at some time. There must still be something wrong with your overall Apache configuration. Show what you are now using both in and outside of the VirtualHost. BTW, do you have mod_python loaded at same time? Do you have any other AddHandler directives in configuration which mention ,py files?
