I once had that problem, check the wikiconfig.py of your wiki instance and
see the line where it says:
data_dir = './data/'
and change it to:
data_dir = '../data/'
or even better like the recommendation says use
data_dir = '/path/to/mywiki/data/'
Same could happen with the data_underlay_dir configuration.
