Commands work like myapp.pl query -arg1 -arg2 param -argn+1. Perhaps
something like this (very rough):

my $t = Test::Mojo->new( 'myapp' );
$t->command('query' => args => {
  arg1   => '',
  arg2   => 'param',
  argn+1 => '',
  })

  ->return_code_is( 0, 'Test for return status' );
  ->content_like( qr/mycontents/, 'Contents matches');
