(strace might help here.) The delays are basically 3 minutes plus a bit of overhead, so that suggests it might be a connect timeout. According to the man page "Note that for IP sockets the timeout may be very long when syncookies are enabled on the server." Is there any pattern between long waits and IP addresses? ie, is there a small set of addresses that take a long time, with all others giving short delays? If you can come up with a test case smaller than MonoTorrent, I'll have another look at it.
