I use 0.9.5, downloaded the source code and compiled by using 
"net_40_release" profile. 

Even I did such simple action (open the assembly and save back)
var assembly = 
AssemblyDefinition.ReadAssembly(string.Format(@"..\..\..\Dependences\{0}.dll", 
fileName));
assembly.Write(string.Format(@"..\..\..\Dependences\{0}.Patched.dll",fileName));

I got such "System.IO.FileNotFoundException" when I use the output DLL. 

"Unhandled Exception: System.IO.FileNotFoundException: Could not load file 
or ass
embly 'SourceDll, Version=1.0.0.0, Culture=neutral, PublicKeyToken=null' or 
one
of its dependencies. The system cannot find the file specified.
   at TestInstrumentDll.Program.Main(String[] args)
Press any key to continue . . ."


Anybody has the same issue?
