Without seeing the content of your .conf file, it's hard to tell. You need to have a line similar to the following in your configuration:
MonoServerPath "/usr/local/bin/mod-mono-server2" This will run allow ASP.Net 2.0 applications to run via mod_mono. You can find this and more by using man mod_mono or man xsp. Also, there is a pretty good article describing how to setup mod_mono, perhaps it will help.
