If it is a simple project to move to Gtk the Gtk.Window.Iconify works great but I'm going to bet that would be a lot of work for you. I have had no issues using Gtk between Windows and Linux that don't have quick a quick work around but WinForm always seems to be problematic. MoMa can be of help for cross platform development but I don't know if it would have caught this or not.
