My understanding is this… I might be wrong because I'm still downloading it.

Xcode 4.3 is now a self-contained app, like other apps on the Mac App
Store. I don't think MonoDevelop/MonoTouch has been updated yet to use the
new Xcode tools that get installed in the Applications folder rather than
/Developer.

It'll be interesting to see how MonoTouch integrates with it moving forward.

Until the integration is ready, you're probably better off keeping Xcode
4.2 installed in the /Developer folder...
