If you use iOS6 on your mac, you need to use monotouch 5.99.xx http://docs.xamarin.com/ios/releases/MonoTouch_5/Monotouch_5.99
But you can switch back to xcode 4.4.x just by deleting xcode and reinstalling (or point the SDK in monodevelop to the 4.4.x one) iOS6 on the device should work fine tho - I've been using it on an iPod touch for a while, and it works fine with MD/MT. I had issues if iTunes was loaded (10.6.3?), but the current MT 5.3.latest beta fixes that, or I just didn't load iTunes.
