By fading transition, do you mean you want to change the opacity? If so, have a look at Fx.Morph - it may provide some more features that you're wanting.

Check out the blogs of some other developers ( clientcide.com, davidwalsh.name - to name a few) and see what they're doing. If you want even more, you may consider purchasing a mootools book or two. And if you're super dedicated, look through the mootools-core/-more libraries to see how things are done under the hood. And last, but not least, follow this mootools-users list and try to solve problems that others are having. I've always found one of the best ways of learning is teaching.
