You can use the SlicerMorphR package on github (https://github.com/SlicerMorph/SlicerMorphR) to bring your SlicerMorph data into R. Just run your analysis with GPA in SlicerMorph, and after installing SlicerMorphR just point out the location of the analysis.log file from your SlicerMorph GPA and all the data will be imported into your R session. you can find the 3D LM coordinates as saved by ALPACA in the object called $LM.
