Where and how many points you digitize is strictly functional to the specific hypothesis you're testing. Of course, you'll have to factor in practical considerations (i.e., how much knowledge you have on the study structure, what kind of points are available etc.). Probably, if you use semilandmarks, you might want to do some sensitivity analysis in relation to how you digitize those points (density, spacing etc.). There are suggestions on this, if I remember well, in Gunz et al., 2009 (also in the refs of the EOLSS paper) and in the Green Book by Zelditch et al (I have the 2004 version but there's now a new edition). Bear in mind that Procrustes based methods cannot tell you if variation occurs at specific points within a landmark configuration. This is because of the arbitrariness of the choice of the superimposition (Procrustes or other): see Figure 9 of Viscosi & Cardini about this and some of the suggested refs.
