ImageJ has plethora of functions to do what you want. You will need to play with window/level (or brightness/contrast) settings to suppress or enhance the features you want. To convert it to a binary image you can use the threshold setting. The typical challenge with that is to come up with a threshold value that can be determined objectively. If the image histograms are consistent or close enough between your pictures, you can probably stick with a single value for all your samples. However, if they greatly vary you may want to consider applying an algorithm (the default threshold tool has an “auto” option, but I do not know what algorithm that’s based on) to calculate the cutoff value.  There is a list of some of those functions:

Instead of regular ImageJ I suggest you use Fiji (http://fiji.sc). It is ImageJ on steroids.

Dear All,
please, any suggestion about free software for photo-editing?

I am looking for something that may help to
increase contrast, remove unwanted stuff and help
to extract the features I am interested in. At
some point, I'd like to have a black and white
image where only the features I am studying are visible.
I am mostly thinking about ridges or cusps of
mammal teeth but could also be something like an outline.

I'd greatly appreciate some advice also on
filters that one can use for these purposes.
Photoshop and ImageJ seem to have plenty of
options but I could not find a specific tutorial.

Thanks in advance for suggestions.
