Thanks to all offered help, Turned out Deans suggestion was spot-on (the ever-helpful Emma Sherratt pointed this out to me shortly before Dean, Cheers Emma), the new version of geomorph enables the function 'PrinAxes=FALSE' which retains the original orientation of your specimens.
