Available early online at http://www.g3journal.org/content/early/2016/02/22/g3.115.024372.abstract We revisit the early investigations of mandible genetics through geometric morphometrics and demonstrate the gain-of-information when 3D morphometrics is used along with dense landmarking. We also favor a true multivariate analyses that uses all phenotypic traits, as oppose to mapping them individually. The new method identifies patterns of allelic variation (genetic latent variables) that are maximally associated - in terms of effect size - with patterns of phenotypic variation (phenotypic latent variables). It thereby separates phenotypic features under strong genetic control from less genetically determined features and thus permits an analysis of the multivariate structure of genotype-phenotype association, including its "dimensionality" and the clustering of genetic and phenotypic variables within this association.
