Are you sure they're running exactly the same phrase table & LM? can you
send me the ini file & the output from the slow code & i'll take a look
moses is continually being developed so quite a few things have changed
in the last 2 yrs. it won't be a surprise if it's a little slower than
before but i'll be disappointed if it's that much slower as seen in your
comparison

How can I make it quick ?
