I remember on older versions that the information used to be:

src ||| trg ||| src alignments ||| trg aligments ||| probs/functions

I recall a discussion in which it was argued to re-include the alignment information after it was dropped, but now you are saying the alignment information is added after the probs. Could it not be re-included so that it matches the old format? Not sure what others think...

That's exactly what they are. The 4th field is the alignment (missing in your

case) and the 5th field stores the source and target frequencies,
