Cyrine, I'm not sure what your question is asking. I assumed that you wanted to run MERT more than once for the exact same configuration - that is, use the same phrase table, same dev set, same language model, etc.
If that's not the case, then your situation is even easier. Just give each run of MERT its own working directory and point it to its own moses.ini file.
