Ah right, I misunderstood. No, no way to modify a specific phrase pair there. Concerning your question, if you want to modify a particular phrase pair before it gets pruned away by future score calculation, you probably have to go as deep down as the phrase table implementation. Sounds horribly tedious to me.
By the way, are you using the specOpt stuff by any chance? Would be nice to know if anyone besides us sees any application for that.
