always use absolute paths for EVERY file you reference
  ../mosesdecoder-master/scripts/training/mert-moses.pl  --> /home/whatever/
mosesdecoder-master/scripts/training/mert-moses.pl
  ../NewCorpus/tunefile.true.sr   ---> /home/whaetever/NewCorpus/
tunefile.true.sr
....
