I changed the command and it works now,
nohup nice ~/mosesdecoderCode/scripts/training/mert-moses.pl \
~/datasets/m-tune.en ~/datasets/m-tune.fa \
~/mosesdecoderCode/bin/moses_chart --decoder-flags="-threads all"
train/model/moses.ini --mertdir ~/mosesdecoderCode/bin/
--no-filter-phrase-table > mert.out

any idea how to resolve this?
