I think 1.0 had a bug where deleted certificates will still be listed in certificate manager until you restart the application. You could try to test with 1.0.1rc2.
Re signing / encryption complaining about not having a cert, it's important that you configure both certificates in edit/mail prefs/security. In a future version this strict restriction might go away, see 115294.
