OK, I got it wrong, you are not trying to run from cygwin, it's only that 'sh' gets called from the makefile.
3.9 does compile from inside the full Mozilla trunk, as recent Mozilla trunk builds includes it.
Did you read paragraph 3 of that page ? :
3. Common Problems and Hints
Make sure your source tree isn't under /home; paths that start with /cygdrive are handled better.
