I had to compile a new nssckbi.dll with an additional rootCA.

But then I noticed, that the Installer-Version of Mozilla1.6 doesn't come with an nssckbi.dll (the ZIP-Version includes the nssckbi.dll)

nssckbi.dll is not stored inside the Mozilla folder, but inside the GRE folder. Under windows, this folder will usually be something like :
c:\program files\common files\mozilla.org\GRE\1.6b_2003MMDDVV

The "common files" part may have a different name on an OS with a different localization. The "program files" part too.
Inside your profile, secmod.db has a configuration string that points to this file. If you have a problem locating it, you might edit with with an hexadecimal editor, and you'll see it, surrounded by the "Builtin Roots Module" string.
