Maybe it is a stupid question, but I don't know where to start to build custom app with gecko embedded.[snip]

The mfcembed project has a lot of features that I don't need, I don't know how to compile it in debug without rebuilding the complete mozilla tree, and it crashes.
From what you've descibed so far, mfcembed looks like what you want... why are you worried about "features you don't need" as long as it works? For the time being, if you want a debug mfcembed you need to build the entire tree as debug... that may change in the future.
