I would imagine deleting the .msf files that describe the folders will 
probably solve this problem.  Shut down mozilla completely then find 
your profile directory.  In there you should see a Mail directory (for 
pop3 and Local Folders) and/or ImapMail (not so surprisingly for IMAP 
mail).  Go through and remove the .msf files (they aren't the actual 
mail files just mork database files if I recall correctly).  If you 
don't want to trust me, and I don't blame you if you don't, backup 
that/those director(y|ies) before doing the above.  Finally restart 
mozilla mail and you'll probably see everything in synch again.  If this 
happens after another compact I'd look in bugzilla for a bug, if one 
doesn't exist then create one (don't forget OS and build as well as 
steps to reproduce).
