Just make sure that you don't overwrite any existing folders and there is no reason you should lose any email. ie since both computers probably have a file called Inbox, it would be best to rename Inbox on the old computer to something like Other_Inbox before pasting it in. Also, it wouldn't hurt to backup all your mail first so that if something is lost you can always restore the backup.
Note: I framed my response on the assumption that you are using Netscape 6/Mozilla.
