The .msf files are the indexes that Mozilla creates for each mail/news 
folder.

When you delete a mail it disappears in the Inbox or wherever and 
appears in Trash. However, as you have found, it still exists in the 
original folder - it just doesn't get displayed (the X-Mozilla-Status 
code in the header gets changed which is how Moz knows not to display it).

To purge a folder to remove the "deleted" e-mails right-click on it and 
select Compact This Folder.
